Story spoilers
In Pokémon 3: The Movie, the Entei seen with Molly Hale is an illusion created after her wish to the Unown, acting as a substitute father while her real father is trapped. It obeys Molly's wishes until she decides she wants reality restored, after which Entei helps Pikachu and Charizard stop the out-of-control Unown and bids her farewell.
